Unifying thermodynamic and kinetic descriptions of single-molecule processes: RNA unfolding under tension.

چکیده
We use mesoscopic nonequilibrium thermodynamics theory to describe RNA unfolding under tension. The theory introduces reaction coordinates, characterizing a continuum of states for each bond in the molecule. The unfolding considered is so slow that one can assume local equilibrium in the space of the reaction coordinates. In the quasi-stationary limit of high sequential barriers, our theory yields the master equation of a recently proposed sequential-step model. Nonlinear switching kinetics is found between open and closed states. Our theory unifies the thermodynamic and kinetic descriptions and offers a systematic procedure to characterize the dynamics of the unfolding process.

Modelling RNA folding under mechanical tension.
We investigate the thermodynamics and kinetics of RNA unfolding and refolding under mechanical tension. The hierarchical nature of RNA structure and the existence of thermodynamic parameters for base pair formation based on nearest-neighbour interactions allows modelling of sequence-dependent folding dynamics for any secondary structure. We calculate experimental observables such as the transit...
متن کاملUnfolding single RNA molecules: bridging the gap between equilibrium and non-equilibrium statistical thermodynamics.
During the last 15 years, scientists have developed methods that permit the direct mechanical manipulation of individual molecules. Using this approach, they have begun to investigate the effect of force and torque in chemical and biochemical reactions. These studies span from the study of the mechanical properties of macromolecules, to the characterization of molecular motors, to the mechanica...
متن کاملRipping RNA by Force Using Gaussian Network Models.
Using force as a probe to map the folding landscapes of RNA molecules has become a reality thanks to major advances in single molecule pulling experiments. Although the unfolding pathways under tension are complicated to predict, studies in the context of proteins have shown that topology is the major determinant of the unfolding landscapes. By building on this finding we study the responses of...
متن کاملThermodynamic and kinetic aspects of RNA pulling experiments.
Recent single-molecule pulling experiments have shown how it is possible to manipulate RNA molecules using laser tweezers. In this article we investigate a minimal model for the experimental setup which includes an RNA molecule connected to two polymers (handles) and a bead trapped in the optical potential and attached to one of the handles. We start by considering the case of small single-doma...
متن کاملForce Spectroscopy of DNA and RNA: Structure and Kinetics from Single-Molecule Experiments
Force spectroscopy of individual DNA and RNA molecules provides unique insights into the structure and mechanics of these for life so essential molecules. Observations of DNA and RNA molecules one at a time provide spatial, structural, and temporal information that is complementary to the information obtained by classical ensemble methods. Single-molecule force spectroscopy has been realized on...
